I think there is some confusion here, what is your workflow exactly ? The deflickering part with LRTimelapse comes BEFORE After Effects. It's still possible to use LRT and stabilize afterward in AE.

Here is my workflow:
1. Import the photo sequence in LRT and LR to treat the flickering
2. Batch export with LR in JPEG (or TIFF)
3. Import the edited sequence from #2 into AE
4. Do the stabilization in AE
5. Apply Flicker Free on the final composition if needed
6. Render the sequence with AE/AME

That's exactly what I was saying....so to stabilize my hyperlapse I had to use After Effects ad therefore could not use LRT for deflicker...that's wher flicker free came in

Hi, I don't really understand what you mean by using LRTimelapse for stabilization ? LRT works with Lightroom and doesn't have any integration in video editing (Pr, FCPX) or motion effect (AE) software. Unless I'm missing something, there is not way to stabilize with LRT and it was not design for that.

Unfortunately, LRTimelapse is not a all in one tool :) so that's quite normal I believe not to be able to stabilize your sequence with it - and still need to use Adobe Ae to do that.
Happy you had great results with Flicker Free too!
