Grad filters and day to night timelapse

I have been dabbling with some time lapse over the past few months, inspired by what I have seen here and on Vimeo. I have done a few day to night time lapses, only one successfully though.

I was wondering though if and how people use ND grad filters or similar when filming their time lapse. Is there a way to avoid a major change when removing as the light gets to low?
